We've got the Master Sword...and not a moment too soon, as you'll find out.

Head back to the stone tablet west of the Tower of Hera and use the Book of Mudora. Now that you have the Master Sword, Link will be able to raise the sword up and get the Ether Medallion. Using the Ether Medallion will freeze all enemies onscreen, but it uses a good amount of magic.
When you make it back to Sanctuary, Zelda is gone and the pastor is lying on the ground. When you talk to him, he'll tell you that the soldiers have kidnapped Zelda and have taken her to the tower...again. He then tells you to stop the wizard Agahnim before he can work his magic on her, then he dies.
Now that you have the Master Sword, you can shoot beams from your sword whenever you are at full health. If you're even half a heart away from it, you won't be able to do it.
Storming Agahnim's Lair

Head back to Hyrule Castle. This time, the castle grounds will be swarming with soldiers. Make your way into the castle and head for the ceiling (which you could go to at the beginning of the game while it was still raining - for no reason).
Anyway, go up to the center door and slash at the force field blocking it. If you had the regular sword, you would have been electrocuted and taken some damage.

You'll see some soldiers in different armor, as well as the ball-and-chain soldiers making their return appearance. You'll have to use the whirlwind slash to make taking care of them a little easier, as they'll take more damage than the soldiers with the exposed eyes.
You'll be stumbling around in the dark in the third floor. Luckily, all the torches will be in the maze area. Be sure to use your Bow and Arrows whenever necessary to hit enemies if you can't use the sword beam. Ditto for the fourth floor, which is more of the same except for the maze area, which contains bottomless pits.
The telepathic message block on the fifth floor tells you that even with the Master Sword, you cannot damage Agahnim directly. Instead, you'll have to send his magic back at him. Keep this in mind for later.
When you make it to the seventh and final floor, you'll finally meet Agahnim. He makes Zelda disappear in front of you, breaking the seal of the Seven Wise Men over the Golden Land. He will seemingly go through the wall. Slash the curtain in the center of the north wall to find the hidden passage to Agahnim's chamber.
To beat Agahnim, you'll have to wait for him to send a fireball at you. You will then have to deflect it right back at him with your sword. For some strange reason, you can deflect it back at him with the Bug Catching Net. Weird.
The four blue balls split into six blue fireballs similar to the ones the Zoras shoot out. Avoid these. They will go in a starburst pattern when they hit either you or a wall.
Sometimes, when he's at the top center of the chamber, he will shoot lightning out of his hands. You can tell he's going to do this when he stands there and looks straight at the south wall, never taking the time to look at you. You definitely want to avoid this, as it covers up the middle third of the room, and then some. Stand next to him and you can avoid it entirely.
When you beat Agahnim, he won't admit defeat. Instead, he draws you into the Dark World...the Golden Land...whatever you want to call it.
The Dark World
Hope you have the Moon Pearl.
When you enter the Dark World, Sahasrahla will communicate with you. The gate that links the worlds together that was sealed by the Seven Wise Men is broken, and the gate is now at Hyrule Castle. (The entrance to the inner grounds of the castle instantly takes you to the Dark World if you enter it.) This was once the Golden Land, but the wizard's power has made it into a twisted version of Hyrule. To save Hyrule, or the Light World, you'll have to win back the Golden Power, also known as the Triforce. You must also rescue the Seven Maidens, who are all descendants of the Seven Wise Men. Your first mission is the Palace of Darkness.
Explore the pyramid first. After you drop down one level, take the right-most ledge down to find a Heart Piece. This is #12, and you'll get another heart for your maximum health.
