The Final Weapon is destroyed, and X escapes on a battle cruiser. He thinks about all that has transpired when he gets a transmission from Zero. He tells Zero to destroy him, if he becomes one of the Mavericks to destroy him. Zero tells him not to worry about that, but X is still concerned as he heads back to base...
If you pay attention to the Final Weapon after the end of the credits music, you'll see a whitish-purple comet head back to earth. Could it be...Sigma?
