So, I did some digging and turns out that when the game to America, the Old Capital and Material Factory switched places in stage order. Other than that, it's basically the same game. Thanks to Flying Omelette for this info.
Good lord, the instruction manual has some gaffes. The ship information must be from an early developmental version, as some of the ships are in different locations and one isn't shown off at all. Page 6 basically proves this with "HAL Labolatory" as well as part of the Japanese title font in one of the pics. (The title screen and logo were changed for the West.)
